So the flying fortress in fantasy idea has a few inspirations ranging from western to anime. In this case, the idea was that once the Emperor managed to achieve it, he would no longer be constrained by time and distance and be able to project power across the country. Those outer Baronies would no longer be able to effectively resist, even passively due to distance, not to mention the superweapon would allow him to rule through fear, possibly even expand the empire beyond its current borders (the rival powers implied throughout).
Now, in a perfect world, Akiko would have preferred to keep all their forces united, but there are too many goals that needed to be taken in multiple locations, and the capital needs someone with Masako's knowledge and experience (having lived there as an insiders for months). Yes, that means she won't have Masako's superior swordplay to face the Emperor, so ideally, that means she shouldn't face the Emperor by herself, who she's been told is vastly her physical superior.
