At this point Shinji should've known that his father was protecting him but he can't understand if his father moves freely like that why is he with enemy... Shinji's mom is another long story. As I mentionned in the first chapter she left house years before the first attack of the Red Claws...

I thought that you would notice something like that when he said that Rin's tears were something he didn't want to see. but yeah i guess there was too much points in the chapter where you can find the answer. He didn't say that he's in love with her but she's a special person for him๐
