The issue isn't Reed being in the Menagerie. She's more than proven herself capable of taking care of the dragons given her extensive knowledge of them. The issue is her sneaking in and being there UNSUPERVISED, which is bad for any number of reasons.
Also, who's to say that Reed Soulbonded with the dragon during her visits, and that it wasn't before then? Go back and read the previous story, and you'll see that there might be a moment way back then.
